Vědci z Ústavu organické chemie a biochemie AV ČR pronikají do detailů genové transkripce. Popsali dosud neznámý molekulární mechanismus, kterým může začínat přepis genetické informace z deoxyribonukleové kyseliny (DNA) do ribonukleové kyseliny (RNA). Zaměřili se na zvláštní molekuly nazývané alarmony, které se vyskytují v buňkách napříč organismy a jejichž hladina se často zvyšuje při buněčném stresu. U eukaryotních organismů, kam patří i lidské buňky, je nejznámější čepička, která se podílí na stabilitě RNA a regulaci jejího dalšího osudu. V posledních letech se však ukazuje, že existují i alternativní, nekanonické RNA čepičky, jejichž vznik a mechanismus připojení k RNA se zatím vymyká lidským znalostem. Mezi ně patří například tzv. alarmonové čepičky, tvořené molekulami dinukleosidpolyfosfátu, alarmonů, které chrání buněčnou RNA ve chvílích, kdy je buňka v ohrožení.Tým <a target="_blank" rel="noopener noreferrer" href="https://cahova.group.uochb.cz/cs">Dr. Hany Cahové</a> se ve své studii zaměřil na RNA polymerázu z bakterií a sledoval, jakým způsobem může tento enzym zahájit transkripci za využití dinukleosidpolyfosfátů (NpNs) místo běžných stavebních bloků RNA. Vědci vůbec poprvé popsali na atomární úrovni, jak může vznikat RNA s alarmonovou čepičkou přímo při zahájení přepisu genu. Navíc pozorovali, že se NpnNs vážou jiným typem párování, než je obvyklé.Na práci se zásadně podílely Valentina Serianni z týmu Hany Cahové, která prokázala schopnost dinukleosidpolyfosfátů zahajovat přepis genu, a Jana Škerlová, která se zaměřila na strukturální analýzu RNA polymerázy a na základě dat z kryogenní elektronové mikroskopie ukázala, jak se molekuly dinukleosidpolyfosfátů váží do aktivního místa RNA polymerázy, tedy do srdce enzymu, kde se genetická informace přepisuje. Jejich studie pomáhá odhalovat procesy, které provázejí přepis genetické informace z DNA do RNA.Hana Cahová k tomu dodává: „Popisujeme něco, co se v buňkách skutečně děje a co nyní dokážeme pozorovat přímo na úrovni jednotlivých molekul. Získáváme tak odpovědi na zásadní otázky týkající se buněčných procesů, například jak se buňky přizpůsobují stresu. Díky tomu můžeme nahlédnout přímo do aktivního centra enzymů a sledovat jejich fungování až na atomární úrovni,“ vysvětluje Tomáš Kouba.ÚOCHB vloni otevřel nové <a target="_blank" rel="noopener noreferrer" href="https://cryoem.group.uochb.cz/cs">centrum cryo-EM</a>, které je v českém prostředí unikátní. Pravděpodobný mechanismus tohoto specifického typu zakončení RNA spočívá v přímém začlenění dinukleosidových polyfosfátů RNA polymerázou jako nekanonických iniciačních nukleotidů. Dosud však nebylo známo, jakým způsobem se tyto sloučeniny vážou do aktivního místa RNA polymerázy během zahájení transkripce. V této práci jsme in vitro studovali iniciaci transkripce za použití série DNA templátů v kombinaci s dinukleosidovými polyfosfáty a modelovou RNA polymerázou z bakterie Thermus thermophilus. Zjistili jsme, že místo zahájení transkripce se může lišit v závislosti na kompatibilitě konkrétního templátu a použitého dinukleosidového polyfosfátu. Struktury iniciačních transkripčních komplexů s dinukleosidovými polyfosfáty získané pomocí kryogenní elektronové mikroskopie odhalily, že obě nukleové báze v molekule mohou párovat s DNA templátem. První kódovaný nukleotid se páruje kanonickým Watsonovým–Crickovým způsobem, zatímco druhá nukleová báze se váže nekanonicky prostřednictvím reverzního Watsonova–Crickova párování. Tato práce tak poskytuje strukturní vysvětlení mechanismu, kterým dinukleosidové polyfosfáty zahajují transkripci RNA.</div></div>

Výzkum z ÚOCHB odhaluje dosud nepoznaný způsob přepisu genetické informace

Falšování potravin je fenomén s dlouhou historií, který v dnešní době díky globalizaci potravinových řetězců a vysokým ekonomickým tlakům nabývá na významu. Ať už jde o ředění olivového oleje levnými oleji, přidávání cukru do medu, nebo skryté používání náhražek v bílkovinových doplňcích, výsledkem je ztráta důvěry spotřebitelů a v některých případech i ohrožení zdraví. Two-dimensional liquid chromatography (2D-LC) has become well-known for its capability of separating complex mixtures. High resolving power and efficiency are the two most significant characteristics of 2D-LC. In the past decade, there is a growing interest in applying this efficient technology in the pharmaceutical industry, including the area of small synthetic molecules analysis. Ivan Dai earned his Bachelor of Science in Food Science from China Agricultural University in 2008. After earning his Master of Science in Food Science from Virginia Tech, he received his Ph.D. in Natural Products and Medicinal Chemistry in 2013, working with Professor David Kingston. Following completion of his graduate studies, he spent an additional three years at Virginia Tech doing post-doctoral training in the area of enzymology and chemical biology. After working briefly as a senior research associate in a biopharma Continuum Biosciences, he joined the Structural Characterization group in Analytical Development at Takeda Pharmaceuticals in Cambridge, MA in 2019. He is currently a Senior Scientist at Takeda with research interests involving structural elucidation of impurities as well as leachables and extractables generated during API process by LC-MS, GC-MS, NMR, together with other analytical methods, including novel techniques (2D-LC-Q-TOF, RDC measurement, forced degradation etc.). In his spare time, Ivan also serves as a topic editor for the journal Biomolecules (MDPI).

<h3>Algorithms and Workflows for Identification of Impurities and Metabolites</h3>
Automated algorithms and workflows for the analysis of small molecule impurities and metabolites will be discussed. High resolution accurate mass (HRAMS) results are necessary for the use of these algorithms. The two main types of HRAMS analyzers will be briefly compared and contrasted. The use of mass defect, common reporter or fragment ions, and common neutral loss ions in an automated workflow are reviewed. Methodology for maximizing duty cycle such as preferred lists, exclude lists, and mass defect directed MSMS are also described. The characterization of unknown candidates via library matching and database matching are important parts of the workflow. Agilent library matching and MSC structure elucidation along with open source structure elucidations like CFM-ID and Sirius will also be discussed.

Within this area he has made contributions on many aspects of the technique including stationary phase characterization, biopharmaceutical analysis, new 2D-LC methodologies and instrumentation, and fundamental aspects including re-equilibration in gradient elution reversed-phase liquid chromatography and analyte focusing. He has taught several short courses on 2D-LC in recent years at venues including Pittcon and the international HPLC 20XX series. He is the 2011 recipient of LCGC’s Emerging Leader in Chromatography Award, the 2015 recipient of the American Chemical Society Division of Analytical Chemistry Award for Young Investigators in Separation Science, and in 2017 he received the Georges Guiochon Faculty Fellowship.

Monoclonal antibodies (mAb) are glycoproteins of the immunoglobulin (Ig) family. They can be used as therapeutics for the treatment of several life-threatening conditions such as cancer, inflammatory diseases, complications arising after organ transplantation, infectious, and cardiovascular diseases. Like all other protein therapeutics, mAbs can undergo aggregation during production, storage and transportation. Aggregation of therapeutic proteins is undesirable since it can lead to activity loss, decreased solubility, and enhanced immunogenicity. During the manufacturing process, protein therapeutics (mAbs) are subjected to several posttranslational modifications (PTMs) which will affect the biochemical and biophysical properties of the mAbs. One of such events is charge variants and its determination is one of the most important quality attributes for the characterization of biopharmaceuticals such as monoclonal antibodies (mAbs). Traditionally, charge variant profiling is done using ion exchange chromatography (IEX), fractionation collection, followed offline desalting and LC-MS analysis to qualify the charge variant pattern of the mAbs. This approach is not a straightforward procedure, mostly due to the incompatibility of the IEX buffers (phosphate buffers containing sodium chloride) with the electrospray ionization process.
However, a 2D-LC solution enables automated desalting, and offers additional separation by the reversed-phase chromatography (RP) in the second dimension.
